I want to know if a countertop microwave can be placed on a shelf under the counter. If so what is the code required clearance for floor to bottom of microwave distance? I live in California.

Do you still have the microwave manual? In there it should give the minimum clearances for the oven. These will be required to allow for sufficient airflow around the microwave so that it doesn't overheat.
If it's 3 cm or less (which is unlikely) then you'll be OK.
For the more likely case of it being more than 3 cm, why don't you build a shelf at the right height above the microwave and sit the oven on that?
"Most" kitchen appliances have adjustable feet that "should" be able to adjust to take up a 2-3" difference in flooring heights. Your other option is to measure the difference and fill the gap with an appropriately width piece of plywood.

I don't think the code cares. What you need to look out for is mostly awkwardness in getting hot food out of the microwave, and not blocking the vents.
You can get pull-out microwaves that are designed to be easier to use when placed under the counter, but they're hilariously expensive ($1000+).
