I bought a generator for when the commercial power goes out. Rather than run an extension cord from the generator, and through my window into the house; I want to connect an extension cord from the generator, and plug it into an outside junction box (Female plug). Have the outside junction box tie into an internal junction box, with receptacles so I can plug in another inside extension cord to run to my refrigerator and a few lights. What is needed to make this happen? This would be completely separate from the fuse box.

Do the right thing not the easy thing. The question here is, how much longer will the feed line be? if its just a few feet then there is no problem. What you want to avoid is a long extension between the generator and the house. Long line = voltage drop. And there is cosmetics. Think how a professional would do the install and act acordingly.
I looked up the Honda EU2000i Owner's manual, and it appears these generators are only rated for 120 volt output.
I couldn't find much detail on the transfer switch you mentioned, but from what I could find it appears to be a 120/240V transfer switch.
If you were to connect the generator to the transfer switch, only half of the circuits would work, and you'd not be able to power any 240V loads. This is because the generator is designed to only supply 120 volts, whereas your home (and the transfer switch) work with a 120/240V system.
If you really want to proceed, which I wouldn't recommend. The adapter cord would have a standard 20 ampere three prong plug ("hot", "neutral" ground) on one end, and a four prong ("hot", "hot", "neutral", ground) plug on the other. The wiring would be as follows:
- Three prong "hot" to four prong "X".
- Three prong "neutral" to four prong "neutral" (W).
- Three prong ground to four prong ground.
- four prong "Y" not used.
With this setup, only the circuits labeled "A" on the transfer switch will work (or maybe only "B" will work, depending on the internal wiring).
My recommendation; based on the fact that you seem to indicate that the power in your area is somewhat unreliable, is to purchase a larger 120/240V generator. This should plug directly into the transfer switch, and will power both legs (A and B), as well as supply 240 volt loads.

This is what you would use for a regular house receptacle in the us.
For the outside use a "inlet receptacle"
Then you need a cover for it while not in use.
Ideally a bubble cover or an in-use cover would be best. If I find one I'll edit this.
After you get all this and you will need for the inside a cut-in box, receptacle and cover. A piece of 12/2 romex or NM to go between, wiring the black wire to the brass screws, the white wire to the silver screws and green wire to green screw.
