If my basement apartment and main unit have each their own electrical panels, can I have a junction box (located on the ceiling) in one unit that belongs to the other unit? For example, can there be a JB in the basement for a circuit that belongs in the main unit? My main concern is that the basement tenant would not be able to switch that circuit off at the basement panel even though it's located in the basement.

Yes, you would tie the hots together, the neutrals together, and the grounds together. Below is an image of the inside of the box for reference.
And here is a wiring diagram as requested. The main line from your breaker comes in at the top of the diagram and enters the box. It is then tied off and sent to the left to your always hot load or other switch and also to the right towards the existing switch and load. (Black is hot, gray is neutral, orange blobs are wire nuts, and grounds are not shown for simplicity)

Assuming it's not prohibited by your local codes and the existing panel is not violating any current codes like overfill, working space clearance, there's nothing code-wise that says "No this is prohibited".
However, a better solution if possible, since you have to run new wires anyway, is to install a 12x12 or larger junction box in the attic and crawl space and be done with it.
Now it would be wise to consult you Building and Planning Department first as most of the time the Power Co. will not reinstate power unless the work is permitted. Also, not sure about your local jurisdiction but around here they make us install hard-wired smoke alarms in every bedroom and in every hall near a bedroom if a panel is upgraded.

You can have a box and it may be required depending on number of bends. If it cannot be turned off at that location label it as such so the tenant won't try using it.
