I have a large shed with a shallow angled roof made from 9mm OSB board and supported by wooden beams every 3ft approx, and covered with standard shed roofing felt.
I want to put a few sky-lights made from double-walled polycarbonate plastic in the roof (EG 2x6ft)
What would be a good method to do this, and keep it water-tight?

Do you just want to consolidate the loose surface stones for walking/tool storage?
If so, a concrete resurfacing mix, spread with a floor squeegee, will make a nice, smooth surface.
Understand that the underlying loose mix won't support much more than foot traffic (people walking on it) and the resurfacer may crack if overloaded.
The roof loading transmits straight down, so the shorter wall and the taller wall will be bearing exactly the same roof load. Shed roofs can leave the structure a bit more prone to racking, which is basically the tendency of a square to deform into a trapezoid:
You'll be fine if you do a couple of things. First, sheath the walls with 4' x 8' sheet material (i.e. OSB) and not long boards. This is the best anti-racking measure. Second, secure the bottom plate of your walls to the concrete slab with concrete anchors. The ones I like to use for existing concrete are wedge anchors or hammer-drive pin anchors. Finally, given your dimensions you will probably want to put in rafter ties that run level from the shorter wall to the taller wall to give a structural triangle:

Homemade skylights are a bit tough. But, you basically want to have the top & sides under the roofing & the bottom on top of the roofing. Set the panels in a thick bead of caulk, silicone or not & screw down either through the panels or with brackets.
The polycarbonate's channels would be best run horizontal to the pitch rather than downward with it. Membrane tape or even just aluminum tape the sides first then the top. Finally, caulk the roofing down to the sides & top of the panel & do a final caulking at the bottom of the panels to stop any capillary action or ice damming.
