Repair it using the same hardware it originally had. It sounds like the chair had a T-Nut inserted:
Assuming the "male" screw in the leg still has good threads (you did not indicate that it was bad), buy a matching T-Nut at a good hardware store.
Note- there are quite a few sizes and types of T-Nuts, bring a sample from one of the other legs/chairs.
An easy way to test out stains is to apply an ample amount of the filler you are using to a scrap piece of wood. It is unlikely you will be able to match the wood. But judging by the amount of filler you have, I assume matching the filer is the biggest concern. Sand the filler on the chair and the scrap using the same tools( sandpaper etc ). Then test out the stains you pick on the scrap piece and hold it up to your chair. This way, you don't have to commit to a stain until you are fairly sure it will match.
Also, sometimes a paint supplier, Porter, Sherwin Williams, etc. has some professionals who actually still mix tints/stains. They can usually do a decent job of getting close to the stain match. Bring a good picture of the chair stain and the sample piece you made and they may be able to help. Otherwise, just get a bunch of small stain cans from your local big box and test away!

To find the exact spot where the squeak originates, use a meter-long piece of 3/4" heater hose or vinyl tubing. While you squeak the chair, your assistant uses the tubing like a stethoscope to find the loudest point under the chair.
Once you have found the point, mark it with a pen or chalk. It could be metal-to-metal, metal-to-plastic, or plastic-to-plastic. It could be in the center support, in an adjustment plate, or in the seat bottom or back.
You could spray something, rub a wax crayon, or sprinkle powder, depending on the exact location. Good luck, and keep trying.
