A buddy and I will be installing a second layer of composite shingles over the old ones already on my roof. Should we consider doing any of this in the rain?

If the leak(s) are due to water backing up behind ice dams, you may be able to keep the problem at bay and defer the roof work until summer, by addressing the ice dams and using a roof-rake to remove most of the snow.
There are a few approaches to battling ice dams; chipping away, electric heat tape, or ice melt that is safe for your roof/siding/yard/pets... I currently have some ice-melt-filled nylon stockings draped across a problem ice dam, so that it creates a drainage channel for the melting snow I miss or can't quite reach with my roof-rake.
Don't put off the roof work for a full seasonal cycle tho, or you may find your newly remodeled bathroom drenched next winter.
First off, three layers of shingles indicates that you need to redo the roof completely soon. You're at your max, and frankly I think even two layers is a sign of lazy roofers.
That said, vent caps are most effective when installed so that the water runs onto them from the upper shingles and then back ONTO the lower shingles, as such:
So, you should definitely put the cap under ALL layers of shingles above, and over ALL layers of shingles below.

It is quite possible to slide off a wet roof even if it's not that steep.
Shingles over shingles are not remotely close to vapor-tight, so they will dry eventually.
