It might be a small leak or several very small leaks. I had a leak in my Philadelphia home for years and had no clue. During remodel, I replaced the gas pipes (same appliances), and my gas bill unexpectedly went down by $50 for the summer months. A bubble test will not do. Obtain a real gas leak tester, and thoroughly and methodically test each joint.
All water meter will reverse slightly when water valves are shut off quickly, when you installed the new flapper did you wipe off the flapper seat, there might be some dirt there keeping the flapper from seating completely. I would shut off the toilet supply and see if the water in the tank or bowl falls overnight. I have seen toilet fill valves leak so slightly that water in the tank eventually over fills and water drains into the drain tube. Your 100 gallon lost tells me the water is going down the drain somewhere. Also check the water tube that comes from the fill valve, make sure it ends above the drain tube, on older toilet fill valves, water will siphon from the tank into the drain.

Most new appliances do not have pilot lights so if they are not being used there is no gas usage. Shutting the main off even during the time the meter is being read won't trigger an inspection. In Earthquake prone areas some home owners have a wrench attached to the pipe so if there is a concern about leaks the main can be quickly turned off. I have never heard of any problems from turning the main off.
