I am replacing the faucets/drain in one of my bathrooms. I am trying to remove the drain, but I'm having a lot of trouble. I think it might be soldered on, but I'm not sure why it would be. What's the easiest method for removing the drain?

To avoid cross-threading, spin it backwards until you feel it drop into another thread; this is where and when it's lined up. First attach it to the sink and then fight with other connection, leaving everything lose until it's all fitted together. For the fitting you have, turn this picture up-side down: (make sure the grommet is properly orientated)
The bottom of the drain spout always seals to the drain plumbing using one of these clever conical, or wedge type of gaskets. The nut on top pushes the wedge into the drain pipe, which compresses it and cause it to perfectly seal between the drain plumbing and the spout from the sink. -woodgears.ca
Plumbing is always a can of worms; you'll find new fittings much easier to work with, and the reusing of old grommets to be less than ideal. While you're at it, replace it with a sanitary elbow like it should be. Flexible lines should be avoided if at all possible, but they sure make for an easy install.
WTF is right! So the uneven sink drain is caused by porcelain chunks? If so they can be smoothed or leveled with a stone bit chucked into a drill. I'm unsure why the drain manufacturer doesn't want putty used with the drain? Putty is a neutral and mild sealer with no abrasive nor corrosive properties. Unless they give a specific reason for not using it, I would suggest it is your only option to make the new drain work. Perhaps that is what the white ring in photo #2 is for; an attempt to smooth and level the uneven drain opening. If it is solid it's epoxy. I see clear silicone in the photos; this must have given someone a headache in the past .

It looks to me like you've unscrewed the nut, but not the flange (which is a separate piece that screws to the inside of the tailpiece, while the nut screws to the outside of the tailpiece).
If things are not loosening easily, you can try some penetrating oil or WD-40 and letting it sit for a while, it may help if there is any rust or corrosion on the threads. The place this would cause a problem if anywhere would be on the outside at the top of the tailpipe.
