I just had my old bathtub/shower insert replaced with a tub insert and the walls tiled to the ceiling. When it was "finished" the grout line from the ceiling to the top of the tile is about 2 inches. I know this will not last, so my question is, now that I have paid for all of this, how can I go back behind them and make it right?

Don't re-grout, clean it! Talking with a Home depot guy last year about this and he was amazed I still had to use a brush. He shows me this stuff called oxygen bleach from Ajax. This was literally the easiest method I have ever used. Make a solution with just enough hot water to dissolve it, apply and let it sit for 15-20 min and mop off. That easy. I will never use a tile brush again. Once you get it sparkling white, you can upkeep it my adding a small amount every time you mop and you will have pearly white floors forever.
If the grouting wasn't well done (or was OK initially, but then not sealed), I would be tempted to remove it with a grout saw and redo it properly.
Whether you should do just the part affected or the whole lot is a question of whether you want to repeat the exercise for the part you didn't do in the future. These types of jobs half done, or in this case half re-done, always tend to come back to haunt you. As an example, if the part nearest the doorway is worst affected, then likely it's a problem of moisture/water from shoes on entry. And you therefore might be able to get away with just redoing that portion.
As for using a colorant, this might work, but if the grout is in general moisture affected, i.e., now not properly bonded, it's could likely come out at some point in the future anyway...

Don't pay them until they come back and do it right, but since you're asking I'm guessing you've paid already.
To fix, you'd need to get a wet saw or tile cutter and some of the tiles used in the project. Scrape out the grout, cut tile to 2" minus width of your grout lines minus 1/8" to 1/4". Put the tile up with mortar, grout, and caulk along the top where it meets the ceiling.
