Use a laser level to project a level line across the wall. Something like this is self leveling.
This won't work if you need to line them up to a non-level reference. In that case you can use a simple laser line (which is much cheaper than the self leveling models).
Depending upon how large the grout lines are I would carefully drill through those with a masonry bit, and then use plastic anchors and fasten shelf brackets with screws. Use enough brackets to support the size shelf you need. Then, if the shelf ever needs to come down the holes in the grout lines can be repaired easily.

You mentioned in a reply above that you're currently out of budget, which makes a "total rework" kind of fix out of scope.
What about some "distraction" type of fix? Get a printed peel-and-stick wallpaper with an irregular pattern that distracts from the asymmetry and will be fine for now (for real, or ironically) until in a few years you can't stand it any more but have the $ for a more substantial fix.
Edit: You could apply this to the part above the tile, but also you could apply this to the tile. Whatever "distracts" more and works well with the pattern you choose...
