We have uneven joints around the tub and shower wall. How can we best caulk silicone? Is there any tricks or recommended tools? We are worried about the tight spots.

In addition to DA01's suggestion, there are also smaller tubes of caulk that may be thin/small enough to angle into the casing corner. More costly, but you only need a little (if it fits).
If you have access to the same tiles that you used, you could cut them to size (you may want to consider using a good cutter or wet saw). That way you can caulk the space in between the tile and the acrylic shower base. If you don't have any extra tiles or can't find any more of the same type, you could find a nice complementary looking small tile and install that instead.

not entirely sure what your concern is, but one tip I would suggest is you can carefully mask areas with painters tape where you don't want caulk so that you can spread caulk more effectively (thouroughly) in the uneven joints.
