I am just starting Dying Light and have cleared several safe houses. While not paying very close attention, I thought in one house I saw loot that I stored somewhere else, and then in another I didn't.
What's the way these safe house stashes work?

Depending on the fact that you do not have the DLC "The Following". Then Yes there are only two Which are located :
The Slums: Spike is a quartermaster initially located not far from The Tower, within the safe zone around Dr. Zere's trailer.
OldTown: When Kyle is in Old Town Spike can be found in the 'primary' safe zone of the area towards the north west of the city. Enter the safe zone and head to the back of the building.
If you do have the DLC then there is a third, located here:
The Countryside: When Kyle is in Old Town Spike can be found in the 'primary' safe zone of the area towards the north west of the city. Enter the safe zone and head to the back of the building.
Arrows are used to indicate difference in height between character and object.
E.g. look on picture below. This arrows indicate that traps are lower than character.
And here white arrows show, that shop, bad etc are on higher floor.
If those are not arrows you mean, please, provide screenshot.
