After each battle in Pokemon sun and moon you get the opportunity to 'care' for your pokemon.
So far I can't tell if this makes any difference to just leaving them.

Yes, it is an either/or promotion. You got the better one IMO, since Amazon had a free steelbook and 20% off and is now worth more than double the original selling price.
Also, it's not a lump-sum of 200 Pokeballs but 2 codes of 100 Pokeballs each (to be used in each game).
As for other promotions, I don't think it's possible to have an exhaustive list given the worldwide release. GameStop had a double-sided poster as a preorder bonus, but that's all I know of.
Old indicators of shininess still apply, colouration as well as the battle animation as discussed on the linked question. The only change will be with the new interface.
There is still a red star at the lower left to indicate shininess, just below the Pokemon's sprite. This is on the lower screen of the DS, at the Pokemon summary screen.

No, there are no downsides, per se. There are just no upsides.
If you do choose to care for them, you will get more buffs as Pokemon have more Affection towards you. A full breakdown of these can be seen in this Q&A.
If you care for your Pokemon after battle, they will have a chance to do things like survive a hit that would have otherwise knocked them out, be more likely to get a critical hit, or dodge an attack. Thus, it's recommended to spend the ~30 seconds brushing your Pokemon after a battle if you receive the prompt.
