Several Imperial Assignments contain the same item, albeit with a different goal quantity/inventory. If I achieve the lower of the two inventories first and "complete" that assignment, will my inventory go back to zero on the other assignment?

You can't reorganize them in any meaningful way, sadly, but it might make less difference than you think.
The levels of the bitizens on the floor are summed together, so it doesn't matter which slot is filled by who in this regard. The total level of all the bitizens gives you a percentage discount on the stock time for all items on the floor.
Thus, if your bitizen order is 9 in the first, 0 in the second, and 9 in the third, it is the same as having 9 in the first two and 0 in the third, or any other possible order of the bitizens.
For dream jobs, the first dream job worker on the floor will always double the stock of the first item, regardless of where they are actually "working" according to the status of the floor.
Thus, if your first bitizen is working their dream job, they'll double the first good. But if you only have one dream job worker on a floor and they're in the third slot, they'll still double the first good.
In short, stock piling helps with the imperial quests going forward. When you complete a quest, the next one may ask for an item that you have already stocked. So, in general, you will likely get paid back for those items you paid credits to generate. That said, you will do better in the long run building floors that generate credits as a means to make credits. And, if you are diverting too many credits to your inventory you will make less money over time.
In answer to the other portion of your question, many of the lesser items will re-appear in later quests, just in large quantities.

No, it cannot be used more than once. You will lose the required stock when you complete one assignment.
Prior to the upgrade, you could move the levels around with level movers, and that would change what item was called for in the assignments. I do not know if that works now.
