In many stealth games you can hide, and lay bodies in the shadows / dark places to remain undetected.
Can you do this in Dishonored, or the only thing that counts is cover behind objects?

First of all, if you pick up all the runes, you should be able to grab Blink II, Agility I and Possession I by the end of the first mission. All three are enormously useful, however, within that first mission, I'd have to say the most valuable pickup is Blink II. You didn't mention it, but it really is the single most valuable skill I've found for stealth runs. After that, choosing between Agility and Possession is mostly a matter of taste. I'd favor Agility personally, but that has more to do with my fondness for blink spam and distaste for using Mana on anything else than it does to do with any difference in the usefulness of the two skills, and you can easily grab Possession II quite early on in the second mission, where I did find it pretty useful.
I reckon the tallboy body (not including its frame/stilts/wreckage) will be treated like a normal body, and could be found if not hidden properly.
But the tallboy's frame/stilts/wreckage, based on my test, does NOT count as a 'dead body', even if the enemy found out all about it.
To test, I played Lady Boyle's Last Party, and finished that mission with '0 dead or unconscious bodies found' in the mission stats. I had Shadow Kill, and always killed stealthily so this will ensure that no bodies will be found at all.
I then loaded a savegame made near the mission exit. After that, I proceeded to kill a nearby tallboy stealthily, then hid and shot a crossbow bolt at the tallboy's wreckage, alerting a nearby guard to check out the wreckage:
After I proceeded to finish the mission, the missions stats still say that there are '0 dead or unconscious bodies found'.

You can use darkness to hide, actually, but it works only when enemies are far from you. Don't do anything too loud, and you can snipe them out easily. Shoot with a gun and they'll be alerted and run toward the noise.
If they come where you're hidden, you'll be visible. It's explained on the tips shown during the loading screens between levels. Line of sight is still your better option to be invisible, but shadows are useful to perform unseen movements in big areas with not much coverings.

Hint: where there's a shadow, there's usually an object creating that shadow. This object, 90% of the time, is big enough to give you line of sight coverage.
