I want to change user ids in clash of clans. Can I do that without restoring the ipad to factory settings?

Nothing will be interfered with during the process. If your brother's Apple ID is not the same as the one you are using, it will be fine. All you have to do is sign in to your Apple ID and your Game Center and you should be fine.
You can't because the link is permanent. This is noted when you link your device for the first time:
You can however start a new Clash of Clans village by following the instructions in this answer.

Just sign out of game center, then create another account.
However, if you want to keep your base AND change your user ID, you can't. Super cell does not allow you to change your username as it might affect the online server that COC is based on.
If you don't have a game-center, then you can just delete the game and re install it.
