I wanted to know, if my gold storages are almost full, then if I transfer my Castle treasury i.e. war loots to my storage. So at this point when I am transferring the gold and elixir, I have more gold than the storage can hold. So will the extra loot stay in the castle or will it be wasted?

Loot won in a Clan War is automatically stored in the Clan Castle at the end of every war. This includes Dark Elixir. War loot cannot be spent until it has been collected, and if you collect the loot without a Dark Elixir Storage you will lose it.
The Dark Elixir will stay in your Clan Castle until you collect it, or until its raided. I recommend you read this page from the wiki which gives you more detailed information on Clan Castles.
The miniature gold, elixir and dark elixir storages on top of the clan castle represent where the war loot is stored after a war has ended. You can see these in the following picture of a level 2 Clan Castle:
Well this right here is one of the bad things about clan wars. Sometimes you earn too much like you have right here. Sadly, if you earn more than your max amount that can be held in your clan castle in a clan war, or if you haven't collected it previously and it adds up, you don't get the extras. It does not go to storage or anything. It just disappears. Stupid, I know, but oh well, can't do anything about it. Source

I waited long to make space in my gold storage. Then when transfered the extra elixir and dark elixir was still there in my castle. I found 0 gold, 22k elixir and 4 dark elixir in my castle after I transfered resources.
