Is there some sort of trick to being fast enough to follow this guy through the Shrine? Or am I just too slow?
I can't seem to keep up with him no matter what I do, and I really want to know what the Dekus have for me.

As you must have noticed, Zora Link's controls have been changed from the original in the 3DS version.
One of the changes you probably haven't noticed is that, while he normally swims slower than in the original, he uses the higher speed while the magic barrier is on.
In other words, you can make him swim fast by holding down R. This will break the boards.
Alternatively (this worked in the original too) you can walk on the ocean floor and roll by pressing forward and A while holding down L, to break the boards like normal Link would if they were on the ground.
With regards to the original N64 version, there is a guide on the wikia,
During the final six hours of the Third Day, if Link goes to the Bomber's Hideout and looks through the telescope and exits when 00:00:02 or less time remains, the game will go to the next day instead of going to the Game Over scene. However, the game cannot be paused until Link proceeds in time by dancing with the Scarecrow. If Link dances with the Scarecrow again, Link will be taken to Dawn of a New Day, only here Link can roam freely with no end cutscene. Playing the Song of Double Time will only freeze the game, so dancing with the Scarecrow is the only known access to the Start menu. Time still flows regularly, but the Clock Tower Door will remain open.
This glitch can also be done using the telescope at the Pirates' Fortress. This glitch will not work on Wiiware.

By using bottle duping over certain masks like the gibdo mask, you can screw up time so badly the game will think you have negative hours left, which means you're on 4th day. Next time it hits 6 AM, the "Dawn of a new day" screen appears, at which point the game tries to load the "credits" version of whatever map you're on, because that's what 4th day really is, the credits.

Note: I haven't gotten this far in 3D yet, so this is based on the original N64 version.
There are really three ways to speed up at this point in the game.
To get the Bunny Hood in the 3DS version:

Having done this now, the Bunny Hood does make this a lot easier in the parts where you don't need the Deku mask to proceed.
However, when he goes around corners quickly, it's still possible to lose track of him.
You have to use your ears in this instance. It will always play his helicopter umbrella sound from whichever direction he turned at that corner. As long as you're within a reasonable distance of him, you should be able to get through any doors before they close.
