How can I get rid of the wanted tag? When I try and leave the station the security just destroys the ship straight away. I don't have anything in my cargo. Is there a timer before it goes away?

From my limited playing of E:D so far there's a couple of ways of getting improved profits per tonne, although ultimately the best way to do it, is work towards larger cargo modules and also larger ships.
The first option is just to work on finding the most profitable commodity to trade from a specific station. For that, the best way I've seen is to use something like the Elite Trading Tool, which allows you to enter a starting station and other variables and gives you the best routes that it currently knows about. These aren't always perfect, but generally I've found they're better than just using the in-game tools.
Another option is to trade "rare" goods. These are specific items which are available at some stations and which get considerably more valuable the further away you take them. You need a decent amount of cash to start doing this (to pay for fuel to get far enough away to increase the value) but you can make considerable profits with the right route (e.g. with a 40 Ton Cobra, I made ~500,000 each way on a run).
The trick with rares seems to be finding good clusters of items at either end of a run. For example this one
I can't find official documentation on this either, but according to this Frontier Forums post and others like it, ship integrity represents general wear and tear on your ship that's independent of hull integrity and module integrity. It has an effect on your hull integrity though, and module performance (reportedly).
- Low ship integrity directly correlates to a drop in hull integrity. When your ship integrity reaches 0%, your hull will effectively be at 70% integrity, even if the hull is fully repaired.
- Low ship integrity may cause modules to malfunction more often, some posts I saw cited a 30% chance.
- Ship integrity repair cost increases exponentially, so at 95% integrity it may cost 10,000 credits, at 90% it may cost 100,000 credits.
- As ship integrity decreases, so does your ship's paintjob quality...
That's literally all the information I could pull together, relegated to just facts mentioned by more than one user, and only stuff that isn't contradictory. I'll edit if I find anything from official or tested sources.

No, there is no timer. If you are Wanted you will have a bounty on your head. To clear the "wanted" tag you must pay the bounty.
You can do this by docking at any space station and going to Contacts -> Pilot's Federation. If you are currently docked, this is easy. If you are in space then if you will not be allowed to dock with a station that is controlled by the faction that you are wanted with (and they will shoot at you too). In this case you will need to fly to a station belonging to somebody else to pay the fine.
