You have to blow it open with a bomb. The loot they contain is similar to Golden Chests.
The answer is: YES.
You can find an item you've only seen in the shop again. So, seeing (not buying!) an item does not remove it from the Item Pool.

According to the Rebirth wikia:
I think that the only way to open that kind of chest without getting damaged is having Holy Mantle, Isaac's Heart or another item that protect Isaac from direct damage.
