After some time into the game…
Miranda wants to talk to you in the apartments in the Citadel. When you meet her, she asks for Alliance resources for some task that she can't specify. You have the option to decline (renegade) or accept (paragon).
Does this choice have any repercussions?
If you killed Samara and allowed Morinth to join your squad, she will send an email to say goodbye and that's the last you'll hear from her.
If you killed Morinth, or if you didn't complete Samara's loyalty mission and she survived anyway, then she'll show up during a side mission and considerably alter its course.
Yep. Renegade sheps will see the same trademark fire red facial scars and red eyes.

However, the scars and glowing eyes are based on your current, ME3 alignment. Since even a full renegade bar from ME2 only amounts to a token chunk of Renegade points, Shepard will always have minimal scarring at the start when imported, regardless of whether you upgraded the Med Lab in the previous installment.
Consider it a result of the 'low stress environment' that is an Alliance brig awaiting court martial.

Miranda will ask to see Shepard personally at the private apartments at the presidium commons at the citadel. At this point, give Miranda the Alliance resources she needs to find her sister Oriana. This is the end of personal contact with Miranda until the Priority: Horizon mission.
If you don't help her she won't proceed in her quest, otherwise you'll see her again at Priority:Horizon
