Baby animals are much smaller and cuter than their adult counterparts. Are piglets, calves, and lambs small enough to fit through a one-block high hole in a wall?

In previous versions of MineCraft, a baby animal (or villager) had the same hitbox as a parent (even though they looked smaller). But, in version 1.5 this was fixed so babies are smaller than their parents.

As has been pointed out, pigs and chickens are already only 1 block tall, so an even smaller baby animal makes no difference.

However, adult cows, sheep, and villagers are taller than one block, allowing them to be filtered from the babies who can fit through a 1 block gap.

Given the square nature of the missing pieces, I think it's some kind of Chunk error ("chunk" being the term for any given sector in the minecraft world).

Specifically, from the notes about patch 1.2_01 on Notch's blog, emphasis mine:

Added a temporary fix to get rid of chunk visibility errors

The last one is interesting.. The problem with chunk visibility errors was that for some reason the “dirty” flag on chunks and the list of “dirty chunks” got out of synch. There wasn’t time to try to do a proper fix today, so I just made the client check a couple of dirty chunks per frame to make sure they’re in the list.

So until we fix it proper, you might get invisible chunks, but they will fix themselves after a second or two, usually way before you even get close to them.

One way of catching mobs without using water to channel them is a dropper:

3 blocks above this cover the whole thing in a layer of cobblestone so that the spawn area is dark. Light the top of the cobblestone to prevent spawning there.

Build your trap a sufficient distance above the ground such that falling mobs will instantly die. Light the ground too. You can build it so that mobs fall into water streams (but still die instantly) so that their items are collected.

This trap takes advantage of the fact mobs treat signs as solid blocks, so will walk straight off a high drop and fall to their deaths. Since it involves no water (pre-murder), it will catch endermen.
