When I play Minecraft I cant see my skin and I figured out that it's because it isn't in the skin folder in assets, does anyone know how to put the skin in there so it can read it, or empty the folder so that it can refill with new skins?

According to the Minecraft Support Pages:
If you are playing version 1.3 or earlier, skin changes will not be reflected in-game.
Additionally, a message is shown near the skin upload field:
Note: Skin changes in Minecraft version 1.7.9 and future versions should happen immediately. If you are playing version 1.7.8 or an earlier version, skin changes may take up to an hour to be applied. If you are playing version 1.3 or earlier, skin changes will not be reflected in-game.

This basically means you can't change your pre-1.3 skin anymore.
If you're showing up as Alex, that means you've been randomly assigned the Alex model that's new in 1.9. Steve skins don't fit the Alex model, and it appears that accounts with the new Alex model have had their skins reset (maybe to avoid visual artifacts?).
To get your old skin and Steve model back, login to your profile on minecraft.net and change your model from Alex to Steve, then re-choose your skin with Choose File, and click Upload to re-upload your skin:
(As the profile page says, there may be a delay in seeing your skin update due to server caching.)

You figured out wrong. If you ever play multiplayer, other players' clients have no clue about your assets folder so they wouldn't be able to display it, and your single-player game is in fact a multiplayer on the built-in server which is started on your own machine alongside your client, and uses the same mechanics regarding player skin as multiplayer.
Log in to your profile at minecraft.net and upload your skin there.
