I have the ships plugin on my server, and a floor of my ship is underwater. The problem is, is that whenever the ship moves, water fills in that whole floor. I want an effective way to keep the water from filling in that floor, while still being able to use that floor. I would use signs, but it's timely, and doesn't look as good. Any ideas? What you should do is make the water only one block deep, so that it all levels out. See the question that ZoogieZork posted. After that, you can dig as deep as you want and the currents shouldn't appear.
In general, here is a good technique for building rivers (top-down view):

First, you want to dig out a path for your river. Place alternating blocks and water sources along where your river is dug out so it looks like a checkerboard. Then, destroy all the blocks. Because there are water sources every other block, the space created by the blocks being destroyed will turn into source blocks themselves and create a nice and smooth river.
In your case, you would probably be able to build this pattern right up to one block before the lake. When you've destroyed all the blocks and the river is nice and smooth, you should be able to connect the lake and the river and the connection between them should level out.
This is essentially how Minecraft operates: when items spawn inside your crushing block, the game tries to move them somewhere valid. Any non-solid block, like slabs or stairs, that won't push items, also won't crush chickens. Double thick walls may help, but not guaranteed. The game will just try to push items harder.
The solution is to put some kind of non-full-height block above the hoppers. This way, chickens will still have their heads suffocated by a block above, but their legs and dropped items will be in a valid space above a lower block's surface. Hoppers suck items in from the whole block space above them, so that would not be a problem.
Testing indicates that the obvious choice of short block - the Slab - works perfectly.

Ugh. Make a complex command block loop that sets the water blocks to air?
Maybe you could make the lowest bit accessible of the boat still above water level, and the bit underwater just blocks.
I don't even know that plugin, but I hope this assists you some!
