Ive been looking in the jungle and I am having difficulty finding honey. Any tips?

Well, apart from cheating (i.e. using a map viewer), the only thing you can do is explore the underground jungle cave by cave until you find a bee hive.
What might speed this up a little is using the light effects of the Dark Lance or Gungnir to more quickly see what's behind walls.
On the unofficial Terraria wikia it is written that Glowing Mushrooms are found anywhere inside the Stone Layer.
The official wiki just states that Glowing Mushrooms can be found in deeper parts of the Underground.
As of the most recent update, the area with glowing mushrooms is easier to recognize, because it is now its own mini-biome, with its own background and background music. It is still located only in the Stone Layer, in the deeper parts of the underground.
The blue grass Glowing Mushrooms grows on, can be harvested and planted elsewhere, to make it easier to get more mushrooms. The grass can only be planted on Mud.
What you're talking about is the Jungle Temple, or Lihzahrd. It is definitely in your world, so long as your version of Terraria is 1.2. I found mine by accident pre-hardmode. It actually took me longer to find the Beehive then it did for the temple. And my temple was actually well above the lava level of the area.
For reference, the temple is going to be around 1/6th the full size of the jungle. You'll find it eventually. It is, indeed, a pyramid shape with the top of it containing the entrance and the bottom containing the Altar.
Your best bet would be to continue exploring the jungle pre-hardmode. Keep to the larger areas and don't start digging sideways until you can't find a way through anymore. Bombs also help with clearing the area and won't damage the temple if you find it, since temple blocks can only be harvested by the best hardmode picks.
