Do they have a purpose other than adding additional realism to the game?
Can they be hunted?
Are they worth more or less than adults?

Young animals can't be hunted. They are only a sign that larger game is nearby. This means that you can shoot at the baby animals and they will take no damage and will not die. Larger game is show with a white outline surrounding the animal. When you get to a baby that outline is not shown and thus you will not be able to use any attacks on it. There is a video below that shows the outline and the babies without one.
If you're like me and completely suck at the tavern games...
Hunting and selling pelts can be quite profitable, though a bit time-consuming. I like hunting wolves - they travel in packs and can be killed instantly with the hidden blade (unlike bears which take 3 hits) for a pelt in perfect condition. Beaver pelts are good as well. Beavers are slow and easy to track, and their pelts sell for boatloads.
I'm only on sequence 6 so far, and I'm also making decent cash from opening chests around the world, though I suspect this source will dry up shortly. :)
Haven't done much crafting yet since I need to gather more resources and artisans, but it doesn't seem like an efficient money-maker, since making the same item increases its cost for a while.
Sending your assassin recruits on missions is another source of income. It's not very quick, but it's pretty hands-off and passive.
As long as Ubisoft does not release a patch: No, you won't get it back. It is a known bug, at least for the community, Ubi does not seem to care too much.
I lost mine when a convoy was attacked and I closed the game instead of trying to save it. Next time I started the game, the convoy was still under attack, but no way to save it.
Edit: Does not seem like Ubi would patch it soon. The Holiday Patch from Dec 18 fixes numerous bugs, but not the Convoy bug – which is listed already on the second page (of currently 101) in their official bugs thread.
