To answer your question, one doesn't get to choose spells. Each character has a predetermined list of actions/spells/abilities.
Each character has 5 unique abilities that are broken down into:
- 1 passive ability
- 3 "spells"
- 1 ultimate ability
The reason why I quote "spells" is that not all characters are magic users.
If you have auto level and auto items on (which it is by default) it will automatically level up your spells in the order HiRez (the game developer) has defined. You can override this order by unchecking autoleveling (which means you'll have to manually upgrade each level in game) or if you click on the "gods" menu you can define the auto leveling order.
The 2 abilities you were referring to are known as "actives". Think of an active as an item you can purchase that grants you a special ability. This special ability is on a cooldown timer. You have unlimited uses and once you buy an item you cannot sell it or discard. You only have 2 slots for active items.

Please note that the game is still in beta and they do add/modify/remove items frequently between patches so make sure you read the patch notes after each patch.

- Meditation
- Purification Beads

Agni is one of the strongest mid laners in the game, and with the incoming items changes and balances, may end up being even stronger.
The reason you, as Vulcan, are struggling so much against him is that Agni has a superior wave clear, a better dash, and a much more consistent damage output, as well as a decent stun.
In short, Agni is just a better mage than Vulcan.
However, if playing carefully, you should be able to hold your own against a compotent Agni.
Use your turret offensively. If Agni dashes in (which isn't uncommon), he has no easy way of getting out of the range of your turret. Place the turret, mark him with your first ability (which means the turret targets him for extra damage) and then try to use your third ability to keep him in the turrets range for as long as possible.
Use your Ult more frequently. As well as being an immensely powerful ability, Vulcans Ult can be used as an easy wave clear in an emergency, a great way to "zone out" the enemy, and an excellent offensive and defensive option. Fire it on yourself if he is too close, or between the two of you if you want him to back off. When combined with the above turret strategy, you could send him back to base quite easily - giving you an easy lane push.
Buy Aegis. A 1-2 second invulnerability will protect you from a lot of Agni's damage potential.
Get a better Jungler. Seriously, the Vulcan/Agni match up is not in your favour, and your Jungler should know this, and be ganking and harassing as much as possible - don't be afraid to ask for help.
If you are still struggling, go to the Solo lane. Despite the current meta seemingly requiring a warrior on the solo lane, a lot of people will play mage in that position, and as such you may be better off swapping with a mage that has a better chance against Agni, such as Chang'e or Aphrodite. Obviously, this is a last resort and will often not be possible.
Despite all this, Vulcan will still have to play well to defeat even a barely competent Agni thanks to the match up being in Agni's favour.

Poseidon is one of the best mid-laners in the game currently, and as such Scylla (who has a much weaker early game) will naturally struggle against him. I've written before about ways that a weaker character can play against a strong one here, and some of the advice reamins the same;
Buy Aegis. A 1-2 second invulnerability will protect you from Poseidon's main damage, his Ultimate.
Early ganks. Ensure that your Jungler knows that the match up isn't in your favour, so he can come and help you more often.
Go to solo lane. If you are really struggling, it may be worth switching lanes with your solo laner for a better match up. This may be a difficult proposition to make, but a good team mate will consider it.
More specifically though;
Scylla is a late game god. If you can play defensively early game, you will eventually become more powerful than Poseidon.
Do not put a skill point in your ability at level 8. Your priorites for levelling abilities should be 4, 2, 1, 3. Scylla's passive gives you bonuses when an ability reaches it's max rank, and if you skip levelling up an ability at level 8 you can instead put a point in your 2 and 4 at level 9, rather than waste a point on 1 or 3.
