I decided to approve of Zelazny and tell the truth to the doctor. I got the praxis but I'm wondering if there are side effects to this choice in the game.

I think I'm around half way through and I've found around 20.
A good rule of thumb is to always have a couple spare, so if you come across a five story drop that you have to survive or a level 5 security device or a wall you want to punch through, you can without having to look for another way or more praxis kits.
Edit: Because of the age of the game we can only estimate, but the general consensus is there are 22 to be found in the world and on a near perfect playthrough of the game 40 can be unlocked through experience. So 62. Just shy of the 68 needed to fill all slots.
You can choose to disable individual missions. This will remove the mission marker from your HUD, but the mission can still be completed.
Bring up your menu, then go to the missions tab (or just press U). Each mission should have an "INACTIVE" button that appears when you put your mouse over it — clicking that will hide its mission marker. To undo, simply click the button again.
The indicator is in the upper left, the toggle in the lower right corner.

No, you'll never encounter Zelanzy or his mercs again in the game.
It also doesn't matter if you convince or lie to the doctor afterwards - you get the Praxis kit regardless.
The only difference in the various outcomes is how much experience you gain (you get the most for taking his team down, since you get XP for each takedown), and the fact that allowing Zelanzy to continue will cause the Belltower patrols in Hengsha to lessen slightly.
