I'm trying to connect plumbing up for a toilet in a cell, but the game won't let me build a small or large pipe here. Is there a reason why?

The problem is: you have to draw a 5x5 square to make the holding cell. You only drew 1x1.
I had this problem also, I thought the game would fill the room up to the walls if I mark a single square as a room. It was an expected behaviour that was not implemented.
You have to use the room tool and drag a square 5x5 to make the room. The objects can be placed before or after that.
They need to be indoors. You're going to need to build an actual building using the Foundation tool. Indoors is a requirement for many of the rooms, with only a few exceptions (Solitary, Storage, Yard, and Kennel, among them).

You are likely playing with gangs enabled. You are not able to build in cells or rooms occupied by a gang. This sadly also means that when a gang member is assigned to a cell while you are still adding the infrastructure, you are no longer able to build that as well.
Gain visibility on the cell if you don't already have that by selecting a guard and right-clicking in the cell. Click the prisoner, and right-click on a different cell that has no gang-member in it. The prisoner is transfered, allowing you to build in that cell again.
