I have been playing the game for months, have 79 total levels, I've definitely achieved these trophies. Is there a known reason why they wouldn't be unlocking? All of the other trophies have.
Tiny Death Star is a sandbox game, just like the original Tiny Tower. The addition of the questing system is there just to help you get started, like a hand holding exercise. If explains the game to you and gives you some startup cash.
The real content of the game is building your tiny death star up as high as you can make it, with really no limit. Your not out of content because your out of quests, since the original tiny tower had no quests and still had good staying power. The real gameplay is managing inventory, assigning bitizens and of course, adding levels.
In short, stock piling helps with the imperial quests going forward. When you complete a quest, the next one may ask for an item that you have already stocked. So, in general, you will likely get paid back for those items you paid credits to generate. That said, you will do better in the long run building floors that generate credits as a means to make credits. And, if you are diverting too many credits to your inventory you will make less money over time.
In answer to the other portion of your question, many of the lesser items will re-appear in later quests, just in large quantities.

This seems to be a common theme. People have been complaining that nothing unlocks the achievements. There is no known reason. The only thing I can say, make certain that you are playing with an internet connection when you achieve those goals.
