Tranquill should get STAB from both Normal and Flying moves, right? So why is a base 40 Quick Attack doing the same damage to enemy mons as a base 60 Air Cutter? It's as if Tranquill is not getting STAB on her Air Cutter or something.

I dusted off my old copies of Pokémon Diamond, Platinum, and SoulSilver to test this. When you enter a trade in the Union Room, every Rotom in your party turns into a normal-forme Rotom, even if it isn't being traded to another game. The appliances get returned to the room in each respective game. I suppose Gamefreak anticipated this issue and implemented this to make sure people wouldn't run into any same Rotom-forme problems.
It's not possible to have two Rotom of the same forme. When you choose an appliance to turn Rotom into a specific forme, the appliance then disappears (until choosing a different forme), so there wouldn't be a way to have two of the same forme in your game without cheating.
The sequel is designed so that if you had the old Black (Reshiram) and get Black 2, you will get the same exclusives (not excluding the new non-Unova Pokemon) as the old Black with the exception of getting Zekrom instead of Reshiram and vice versa for White and White 2 (Reshiram instead of Zekrom).
In other words if you get the same color, you will be able to get the opposite legendary and have the same exclusives, but if you get the different color you'll get the same legendary as your other game, but different exclusives.

Quick Attack is a physical move, while Air Cutter is a special move.
The damage of physical moves is calculated based on the user's Attack stat and the target's Defense stat, while the damage of special moves is calculated based on the user's Special Attack stat and the target's Special Defense stat.
You can recognize the type of moves by the icon in their description: for physical moves, and for special moves.
Tranquill's Attack is much higher than its Special Attack, so Quick Attack will deal more damage than Air Cutter against a target with equal defensive stats. Physical attacks like Wing Attack and Aerial Ace are better on a Pokémon with higher Attack like Tranquill.
