I'm flying the Zoltan cruiser and I'm trying to unlock the B layout. The problem is that in the first sector my reactor has been upgraded in an event. Will I get the achievement if I reach sector 5?

Doesn't seem possible to get this achievement currently. Used on Flagship wave3, with the cloak up: 3 missiles, 3 laser rounds AND the power surge laser spray all missing in one go. Didn't work.
Repeated with 0 shields on. Didn't work.
Removed engine power to prevent dodging, resulted in only a 60% dodge chance from the cloak alone, which resulted in pretty much every single projectile hitting at once and the entire ship filled with flames. Twice. 60% dodge my ass.
Something is definitely bugged with it at the moment.
The problem you're having is that you aren't actually giving the shield any additional power.
In your screenshot, there are four unpowered nodes on your shields. Simply add power to those nodes by clicking on them (like you would to add power to any other part of your ship), and you will be able to fill those extra empty shield bars.
Each level of shield requires two power for the full effect, so you would need to add four more power to your shields.
It should look something like that.

I dug around in the FTL wikia's page for the Manpower achievement. Here is what is written, as of now:
However, there was some point in time where that this wasn't completely known. It appears that before April 6th, it was possible that those upgrades did affect the achievement or that is was assumed that it was. I didn't find any information about this on the patch lists, however as the information was corrected in the wiki it would be save to assume that someone verified that quest reactor upgrades would not affect the achievement.
