My house built in 1928 has concrete filled spaces between the floor joists and rim joist. There are gaps in some of them, some 1" wide with most being very small. I suspect these gaps could be the source of some mice we've caught along with leaking air.
What is the best method and products to fill these gaps to prevent air loss and from rodents entering?
This will impact your shear resistance, but it significantly depends on how much of the joist is cut away and how much is resting on the brick. If the roof is so steep that the entire width of the joist is supported several inches deep, it shouldn't have any impact at all. But if it's so shallow that the joist is only an inch or so wide over the support, then of course it will fail. Unfortunately I don't have the specifics on how much support you need (I'm not a structural engineer) but it wouldn't hurt to get the opinion of an expert on this.
The Family Handyman recommends using rigid foam, caulk, and spray foam to insulate the rim joist, in this article Insulate Basement Rim Joists.
Not sure if this is exactly what you're looking to do, but the idea should work in your situation I think.
Cut rigid foam to fit between joists.
Insert foam into gaps (against rim joist).
Caulk around the edge of the foam.
Fill any gaps in the rigid foam where pipes or vents pass through, with spray foam.
