Ok, I am a bit of an expansionist and sometimes I like to 'reclaim' land from large bodies of water. I built a wall from the bottom of the water area to the surface as a retainer wall to keep the rest of the water coming back, and filled the inside in using lava buckets… Here's my problem: is there a faster way to remove the stone/cobblestone blocks from the lava without using TNT, because if I damage the retainer wall my work will be completely undone when the surrounding ocean floods it again.

This is a bug in the 1.9 pre-release (not sure if just pre-release 3, or all of them).

No, they will not fill and overflow, nor will they just lose liquid. When the tank fills, then your pipe will start to back up until the pipe is completely full at which point the pump will stop pumping as it has nowhere to pump to.
This means that your water tank design is perfectly fine. When one tank is full, water will bounce back from the tank and then it will just be forced to go to one of the other three junctions.
In addition, pipes distribute things randomly, not evenly. Liquid pipes seem to work out via the law of averages pretty well though. Just keep it in mind for item pipes however as they rarely work out evenly.
My only suggestion is to raise the teleport pipe up one block so that it is feeding into a normal pipe as the junction. This should lessen the chance that water will feed back through the teleport pipe. I would recommend against using "Can receive: false" on the pump end as I've found that things that get pushed into a teleport pipe without a receiver that isn't the sender just get lost until you hook up a receiver, so you may lose water or whatever liquids you are transporting that way.

TNT can be used to safely clear solid chunks of stone and cobblestone. TNT will destroy a 5x5x5 solid block of stone or cobblestone if placed in the middle of the block. As long as you keep the TNT at least 4 blocks from the walls and you don't have any air holes, you'll be fine.
Alternatively, if you aren't adverse to using console commands, the
fillcommand can be used to replace all blocks in a given region with another block.
